Not quite the same. 1999 are teksid blocks. changed to a windsor(WAP) block for 2001. i think some 01 come with a stronger teksid block? Also, 01 were suppossed to have improved heads over 1999. Similar but some slight differences. i don't know anythinmg about internals as far as 2001 being weaker? I have never heard that in past.

why does everyone want a crappy super charger. Those engine will not take it!!!
It will blow up if its not a 03 or 04 cobra just leave it alone. They rev hi and run really good with the bolt on stuff. You will have to drive the car easy with a power adder. If its just a street car do the suspension , brakes etc.. leave the super charger off. This will make the car faster and last longer. There is a reason why you dont see 500hp in saleens and roushes.They do more work on the suspension etc... When i did the spring, lower control arm and shocks in my 98 cobra it was so much more fun to drive and 3 times as fast on corner s than in stock form.
By the way did you look at the mach1? The solid rear will take way less $$ to make really nice. The irs sucks stock and will cost alot more $$ to make it better.
