Welcome to the forums. I would recommend long tube headers also. I have a set of JBA shorties on mine and thinking about switching to Long Tubes. Also I have 3.73s and wanting 4.10s or 4.30s. If its not a daily driver go all out with the gears and I highly doubt you will regret it. Good luck, enjoy and keep us all filled in on your progress.

99rio - There is about a 200rpm difference between the 4.30 and a 4.10.. unless you plan on going Forced Induction in the near future... go with 4.30's; if you plan on the forced induction soon, go 3.73 or 3.90... I saw a .5mpg loss with my 4.30 versus my 3.55 and I do 85% highway driving where they really hurt you the most.
Gear install around 150-300 depending on location from what i've seen... but you also need a gear calibration which can be done by the installer, or with a tuner (new $379, I found one used for $150)

The 03-04's also have different side skirts a different hood, painted mirrors, different seats, different gauges, different spring rates in all four corner. It really is a different animal
Also the 99-01 does have an IRS, before you even start doing power mods replace all of the rubber bushings with poly ones something wise to do, It helps cut down on wheel hop and makes the rear handle better. Some people may blow this off but in my opinion its almost essential.
I would do cams last if at all, the 99 Cobras already have a good powerband. I would start with set of 4.10 gears, than get full exhaust with Longtube headers and a tune. That should be enough to get you going pretty quickly

Best Mods for a 99 cobra are
Gears (4.10 or higher for NA and 3.73 or higher for FI), DR's, Mid-pipe (O/R, H or X), tuner (sct or diablo), IRS crossmember brace (Diff bushings too), springs (H&R), better IRS shocks (03/04 cobra's work for cheap), Intake, cat-back, UDP (Steeda or Mach), Ported intake if you want more...

Personally I would say screw the 03/04 body kit and purchase a full eaton swap for around 3 g's or so... 3.73's will be nice with FI
