Issues after SCT tune

Issues after SCT tune
Does anybody have any advice on how to fix this or come across this before?
I have a 2009 v6 with sct bama tunes. After I change tunes the car goes crazy (1000-3000 rpm surges) when you are moving and put it in neutral (it's a manual) while still coasting
But when you come to a stop it idles fine. It even does it after you return it to stock but only occurs after you change tunes. It does eventually go away after about 10 miles of driving its not a big deal its just frustrating as you can all imagine.
Please help

Does it only do this when you've just changed the tunes? Or is this a constant repeat problem? If it only happens right after you have installed a new tune chances are it's your "adaptive learning" or whatever (but if this is the case, that weirdness should go away after a few miles and NOT return until you install another tune). You weren't clear on whether this is a persistent problem or not.
Have you done the usual TB cleaning before you installed your aftermarket tune? How's the filter/maf sensor look? Clean?

Sorry for the lack of clarification, it only does it after I change tunes and does go away after it "learns"
And I cleaned the tb (wasn't dirty) but haven't looked at the MAF sensor yet
I just wouldn't think that dirtiness would be a problem with only 23k on the car

Whoops, looks like Dan got to you first! Feel free to PM me if there's anything else I can help with.

09blackmamba,
Sorry to hear you're having issues with your Bama tune! Since the surging seems to go away after 10miles of driving, it does sound like there could be some minor tweaks made in your tune, but keep in mind when you reflash your Mustang's PCM it wipes all of your Keep Alive Memory (KAM). This memory is what "learns" and self adjusts to your particular area. If the sensors were faulty or needed to be cleaned, the car would never straighten itself out to begin with.
Here's what we can do- Send me any previous order number of yours and I'll get all of your info over to my lead Bama Tuner. After describing your symptoms to him, he should be able to pick out any adjustments that can be made to your tune. We'll have your Mustang running smooth in no time!
I'll be looking forward to your PM!
Shane
