An engine is an Air pump, the more CFM you can get in and get OUT the more power you are going to make.
I dont care if they didnt make more power stock for stock, the 94-98 are simply larger and flow more cfm. That extra 1/4" of collector opening makes it much less restrictive when compaired to the 2" 99-04's.

Well I have not test fit them but I figure because of the extra 1/4 inch in size that you would probably have to have the flange changed.
All you can do is test fit and see if it works.
I paid a shop $70 to fit a 94/95 BBK OR X-pipe from a GT to my car which meant new flanges and some bending. So its not that expensive and if you are going that route then you can just have them modify a GT/Cobra midpipe to work so that you have true dual exhaust.
As far as the EGR goes, the stock unit from the 2000 engine that I bought worked just fine, it look a little muscle and some time to get it to work but it did line up and I did not have to cut and bend.
Good luck, and I suggest sending them out to be JetHot coated.

Another suggestion is getting some clay and mounting them to your system (If it test fits ok or after its modified) to see where the contact area is between the collector and flange. Torque to spec when performing this.
If you see that you have an area where the clay did not expand to on the collector of the header just remove that area (Leave a very small lip to prevent possible leaks.)
This can help you get a little more flow out of the system.
I suggest doing this a few times before removing any material on the header to allow for variations in thickness of the clay that you are using, a thin amount should give you a good idea, tons of clay and its going to spread out anywhere that it can.
Once you have a good idea of where the seal stops just spray paint it so that you have your mark and whip out that ol' Burr and Air grinder (Or electric) and start opening it up.
