4:10s will give you a better 0-60 time than the 3:73s. Though how much better I don't know

3:73s will give you a little better topend speed than the 4:10s

And which one is better for the highway depends on what you are looking for. 4:10s will give you better acceleration in 5th gear but you will be running at a higher RPM so you will have more engine noise and worse fuel economy. 3:73s won't give you as much acceleration in 5th as the 4:10s do. But the engine sound will be less and have better fuel economy because you'll be at a lower RPM range.

3.73's with T-Lok would work good. 4.10's too much for a lot of highway use in my opinion.My buddy with an 05 sixxer had a muffler shop cut the factory exhaust behind the cats and run duals. Still emission legal and sounds alright. With duals, CAI, tune, and gears should be able to take a stock fox body or SN95, and run in the14's in the quarter with a little practice. Short tube are not worth it. Long tube may present some emission issues. Stock maniflods are fine fora car with a few bolt-ons.
