Default 4.0l Auto to Manual swap, and Engine replacement

So I am currently pulling my engine and transmission. My timing guides blew (Both of them), and took the opportunity to manual swap it while I buy a junkyard low mile engine.

I have most of the stuff priced but am having issues finding manual petals, the slave and master cylinders, clutch forks Etc.

The main question that I have, is that could I have someone flash my auto ECM to become a manual ECM?

Also, would I need a different wiring harness for my manual transmission, or could I just reuse my existing automatic one?
