Awful Grinding noise, help please
So i just finished replacing my clutch in my 01 cobra. I put a spec stage 2 clutch in with a spec aluminum fly wheel, i replaced the pilot bearing and throwout bearing too, replaced trans fluid with royal purple atf, filled till trans was completely full.
Now i have this awful grinding noise when i shift gears, it feels like something is grinding or at least slowing something down, because even when she is fully in gear the grinding noise/ feeling is still present. first and reverse appear to be the worst.
the noise is a very high pitched noise, very annoying and clearly not supposed to be happening.
i was thinking throwout bearing or clutch fork. but it is with me even when i, not engaging/ disengaging the clutch. hopefully someone knows or has a suggestion of some sort.

adding a little more
noticed a little more..
1st and reverse are very rough, as i start rolling in first the trans started almost jumping up and down a little, this happened a couple of times.
but at the same time i felt like it almost was getting better the second drive, im going to take it on a little cruse around and hope maybe the parts need to break in a little. im not going to go far, and if these symptoms don't stop within roughly 5 miles ill stop driving.
took for a drive, everything remained the same, reverse is extra rough, it seems like if i dont give it enough gas when barely letting off the clutch, the car wants to die (in reverse especially, not as much in 1st). Also noticed a chirping noise when in gear, and when shifting in 2nd-5th.
sidenote- this was before i even replaced my clutch, but when im in neutral and not pressing the clutch there is a humming sound, but it goes away as soon as i put the clutch pedal to the floor, so i dont know what that could be?
could this possibly be my synchros?

so the random squealing is possibly the throw out bearing? I still have the old throw out bearing, it seems to be fine, if i take the trans out trying to find out the problem i might put the old one back in. But that may not be a good idea.
does anyone have any guesses on the grinding feeling/ noise? i think im going to just take the trans and clutch out again and try to put it back together, someone told me perhaps the pressure plate may have fell out of alignment. however i did keep the alignment tool in..
hopefully someone has some kind of guess or something on what this problem i have is.

dont put the old one back in if anything get another new one...squeeze the throwout bearing like side to side and see if it pops if it does that a problem...your pressure plate couldnt be outta alignment or else your inputshaft would never make it through....also there are nubs on the flywheel that the plate sits in also

i bought a ford racing throw out bearing and put it im, so i figured i wouldnt have a problem with it.. this problem is very weird, i think im going to take it to a shop. but i dont have a couple of grand to pay the shop.

Read me, helpful info to diagnose
Ok, so i took her for a little ride today, and really concentrated on trying to figure out when the grinding starts.. The grinding noise was gone when the clutch was pressed in all the way. But when i eased off it would slowly start and get worse as i let up more on the clutch pedal. There was also a humming before i even started working on the clutch, same situation as the grinding, hums when pedal is not pressed, but when pedal is on the floor it stop... So maybe someone may have a guess on what this could be.

hmmm...if you have a buddy or a gf that can help you out i would jack up the rear end pull the clutch fork cover off the tranny and have someone drive it for you look to see whats making the noise...but before you do that grap the input shaft and see if you can move it or shake it around im wondering if you lost a tooth on that or something??
