If you are worried about your warranty, go talk to your dealership and find out what they will and will not cover in regards to aftermarket add-ons. They might be willing to install parts and warranty them, (especially if they are FRPP). This is always an expensive prospect as you have to figure in labor costs...
If you could care less about the warranty, then decide what your upgrade path is. If you eventually plan on adding a blower or turbo or something, DO NOT purchase an upgrade that is not compatible.
That being said, most here have given sound advice. A CAI and a tune to match it are awesome upgrades, especially over stock. Gears a re more of a "taste" thing. I think the 07s are all 3:31 (manual or auto), so gears just might make sense, (the manuals used to be 3:51). If you want some sound, get the CAI and tuner, and then pick up some axelbacks, (for that price, the SLP Powerflows are my favorite).

Does a CAI, tune, or gears void your warranty?
Will a reflash shorten the life of a motor?
Are there any disadvantages of 4:10 gears? At what speed do you start to lose top end speed?
