hope everything goes well that sounds somewhat similar to my problem, my car doesnt start at all anymore, unless i get a jump...thinkin it could possibly be because of my aftermarket sound system..
Never ever seen a properly installed aftermarket stereo drain a battery when it was off.

From all the posts I've read on this subject, it sounds as if some of the older Shaker systems continue to have their amps powered up even if you turn the ignition off and the radio NOT turned off. Have you tried the load test on the battery both ways? Does the 2.5 amp draw go away when you pull the radio fuse? Sounds kinda like a no-brainer to troubleshoot at this point. But then again, you have a new headunit...
Yes they do when you let the Accessory Delay turn off your Shaker.
Turn it off at the button on the Shaker then turn off the Ignition.
Dont let the ACC Delay turn the Shaker off or the amps will stay on. [:@]

Ford did have some issues with bad batteries. That could be your problem.
