unfortunately i got rid of the stock intake setup. Is it sufficient to simply reflash it back to stock and keep the C&L CAI in place?

DO THIS:
Load the standard canned SCT Tune and set the MAF Tube diameter for your C&L.
Leave the rear 02s on (Their are options for this in the canned tune).
After emissions reload the Custom Brenspeed Tune.
