Does your's occur at low speed with the car in nuetral(clutch in)? Pronounced when coming to stops especially around turns? How do you know there are no actual problems-did you check it yourself or have Ford check it?

Every now and then I get that type of clunk, but I have an automatic. I drove from Detroit to Louisville last year to visit my son and family and when I got near my destination every time I would come to a stop it would clunk. It seemed to be slack being taken up in the drive train. I do have a replacement 1-pc driveshaft so its not the factory piece causing it. I was planning on taking my son to a small drag strip so I was worried that I might damage the car racing it so I took it to a mechanic just to make sure it was safe. It was inspected and no problem in the drivetrain was found. I paid up, took my car and just try not to notice it any more. It has never been as bad as that time though. It did seem to be after a long drive that it happened.

Hope this helps.

Doode, did they explain why the brake pads caused the clunking?
The problem with the brake pads is an interesting idea. Maybe the pads are not seated properly and shift out of position. Just a thought.

Sorry, I have been out of town, as for when it happens, it does happen at low speeds and when I'm shifting into neutral, and when I'm turning it at low speeds it will occasionally clunk too. As for the mechanical problems me and my friend (who is a mechanic) have looked for the sound a few times and can't find anything wrong, we've checked everything short of pulling the transmission and looking at the clutch. It's been doing it ever since I've had the car and it still does it with the supercharger and it's been driven HARD and still no problems. These cars seem to have clunky and loud drive lines.

Yea this seems to be very similar to my problem. Now is there any difference between coming to a stop on a very bumpy road vs. let's say an airstrip? My ? is do the bumps make it clunk worse or it doesn't matter?

No bumps don't seem to make it any worse, not that I can remember. Now that I think of it it seems to do it much more frequently when I'm coming to a stop and I'm still in gear and it's going about 3-10mph it will make a clunk right when I put the clutch in. (Sorry for the super delayed responses, been kinda busy)
