I have an 04 V6 5speed work car with 158k miles and an 05GT with 30k miles. I have owned many other mustangs over the years.
My opinion is the 99-04's have fewer factory "issues". For example, no fuel fill problems, spark plug issues, Shaker radio problems, ball joints, water leaks, WHEEL HOP..... just to name a few.
Especially on the later 03-04 cars. They have seemed to me to be quite reliable.
Now the 05-06 cars (stock) are faster, handle better, more comfortable, quieter inside and get more looks. They are a "nicer" car IF, IF you can put up with all the little annoyances. I really like the 05+ cars, but sometimes all those little things start to add up and really tick me off. Just my $0.02.

I forgot about the 03-04 Mach 1's. They are great looking cars. I love the Terminator Cobras but I hear that just about all of them have been abused and that buying a used one is a leap of faith. Any truth there?

Yes somewhat. No one really buys a Mustang to drive it like a grandma, especially a Cobra/Termi. There are exceptions but still. Look for one with low miles or that's not modded but be ready to pay extra for it. They still go for around $20k
