I would leave the aftermarket tune in the PCM, your problem sounds like its the crank sensor and the tune shouldn't have any effect on that problem or void the warranty. I would re-flash the PCM with the aftermarket tune when i got the car back from the dealer, just in case the dealer placed a new stock tune. God luck and post if the dealer gives you any issues.

Wasn't that one of the codes that sometimes indicates a failing alternator or battery?

I'd go the opposite direction and say put your stock air box back on and return the tune to stock. That way if they do reflash it you wont have any worries about ever putting an old OEM tune back on. You can back up the updated tune to your handheld.

+1^ Put it back to stock before bringing it in. Takes what, all of 20 minutes to put the stock airbox back on? Flash back to stock as well. Why chance something when you don't have to. My 2cents....

I had the same camshaft sensor code come up. After buying the parts to replace both of the camshaft sensors on the car, I found that it is actually a voltage problem. The camshaft sensors are like magnets and they are activated by voltage. If they do not get the correct voltage then they throw the code. I changed my alternator and took the camshaft sensors back to the part store. No more camshaft sensor codes.

^this.....your alternator is failing. Do you have any tell tale whining from the alternator?

^yeah whenever the car is at idle it seems to whine a bit. its been doing this ever since i bought the car. i had a thread on it awhile ago but an engine light never came on. i don't have my stock airbox at home, thats why i'm asking if i should leave my tune on my car. i'm pretty sure the car will stall without the tune on the car, the cai i have requires the tune on it.

I thinik you have your answer.....save time and money by buying the PA Performance alternator and do the install yourself. There are write ups on how to do this and is much easier then you may suspect.

No need for a dealer visit on this one....

the car is still under warranty even with the tune on it. i took it up there and they called me about 20 minutes ago, and you're right it is the alternator. ford is going to replace it under my warranty and the spark plugs are also going to be replaced. hopefully this will clear everything up. hopefully that whining sound will go away too, bad news is that i won't have my car back today if they can't get the alternator so i'll have to take a rental car back to school until the car gets fixed.
