You could have an alternator issue (whining bearing). Had it happen on a car once. It could also contribute to your electrical issues. Removing the belt and turning the alternator pulley, you might feel or hear it.

Before you take it in, if you still have it, put the stock airbox back on and return the tune to stock. The dealer can't give you crap about "modifications caused the issue".

The CAI came on the car so that wont matter but I will flah the tune back to stock. I did wonder if the alternator was causing problems. I have had a couple of times where it would just crank and crank till it started up, and it would wine.... that would be the best out come. Gonna take it up to the dealer today so I'll keep everyone updated on what is causing the whine.

You need to put the restrictor thing in the intake if you are returning the tune to stock

Okay I have got the finial results! The prior owner managed to eat the teeth off of the 2nd gear, they had to replace the input shaft, seals, and throw bearings. The whining noise was a combo of the missing teeth and the throw bears. The battery was replaced and all is back to rip roaring fun she started as. The best part of it all is everything was covered under warranty even with my mods. Thanks for all of your help guys! now it's on to add some other touches of fun to it.
