Default 2002 GT 5spd Transmission Issue

I could use some help diagnosing a slight problem I am encountering with my 2002 GT Convertible 5 speed. I bought the car used (28,000 miles and still under factory warranty)and noticed two minor transmission issues. First, when shifting from first to second and occassionally third a slight grinding/vibration in the stick occurs, even with the clutch fully depressed. Second issue occurs when at a stop light and sitting in neutral and then fully depress the clutch and shift into first. At that moment you feel a "clunk" in the driveline below you. RPM does not drop when this happens. Also when you coast in a parking lot in neutral, depress the clutch and shift into first you hear the transmission "spooling up", no grinding mind you, just like it is spinning and whining slightly. I had the dealer check out all these issues and they attributed it to the slip yoke in the driveshaft needing lubrication. The "fix" as the dealer claims has done nothing to improve or remedy the situation. I think is sounds more like a throwout bearing in the transmission. No problem with the clutch, no slippage, no chatter when engaging. Anybody have any suggestions?
