One of the tires could be out-of-round as well. Happened to a buddy of mine and they had to give him a new tire. Check this if nothing else seems to be the problem, as the other possiblities are more likely.

Hm not meaning to highjack but i got new wheels/tires too and it feels fine except for when im coming to a stop from the highway i will get some shake... is this normal? I have put about 500 miles on them.
Warp rotors or alingment. When i had a piece of sh*t Grand Prix, it had the same issue and come to find out the rotors were all jacked up..

I got new wheels and tires and an alignment all at once. But now after the alignment my steering wheel shakes pretty bad. I can feel the woble up front. I went back to the place that did it... Its called competition auto. They do alot of mustangs, there a performance shop. But I went and told him about it and he said. "Well when you get a correct alignment of the toe your going to get the shacking of the steering wheel, I can set the toe out and bit and get rid of it but your tires will wear unevenly. Also your tires are stiff let them break in and it should go away" Thats what he told me... is he full of sh*t? I have put about 300miles on my new tires and it hassent gotten any better. its warrentied for 6 months.
Im going with the balancing theory. Have that looked at again........

Some friends of mine and myself have had mustangs from 95-97 v6's to 2000-2002 gt's and a 2003 cobra, almost everyone gave us this problem, usually on take off and when shifting into second. Getting the transmission flushed has always seemd to do the trick. After you get it flushed you'll still feel a light shuttle for the first few miles but after that it should be gone for good.
