tr3650 bolts

my 2000 mustang has the tko500 tramsmission i just took out and putting in the 3650 from a 03 gt
but it seems the top bolts are a different size then the bottom bolts? i say that cause i stick the bolts in and i catch nothing like i need a fatter bolt, but the bottom bolts are in already... can someone help me out?

cause i welded my syncros together in my tko, it wont come out of fourth gear
and i want to sell it now so im putting a 3650 in it and im having a bitch of a time now cause i have reason to believe there are 2 type of bolts for the 3650 but im not sure
