Default Alternator Issues

I have an almost bone stock mustang gt, 97 auto trans, issue i have is the alternator is stock from 97. It started acting up a couple weeks back, got the cam sensor code replaced that cleared the cel and the next day came back on so its probably the alternator. I have purchaced an Ultima 130 amp, it was dead in the box, warranty replacement worked for 30 minutes then it died. So is the stock motorcraft rebuildable? And who makes the best alternator? Also what is the benefit of upgrading to the 2000 and up 3 wire no pigtail alternator. Any help would be great, also tried the search function with no answers.

As of right now I have put the Motorcraft back on the car. all is working well except for the cam sensor code. I plan on pulling the engine this winter to rebuild and do PI swap and cams, at that point i will re-do the grounds and get new wiring. What causes the Alternator to be the culprit of the cam sensor code?
