well first you need to see how bad the damage is. if there's alot of internal damage you may be better off buying a new motor. or be prepared to spend some cash on a rebuild. if it's just a few broken valves, you can replace those very cheap, but you have to pull the motor apart. that ain't cheap to pay a shop to do.
find out the extent of the damage, and then we can better help you.

the OBDII computer will tell the dealer how fast the cars been driven, how high the rpms have been taken, how many times etc... it will give them a basic mapping of how the cars been driven.

I thought that too because I had a truck do the same thing, but he has no ehxaust noise so I ruled that out.

I hate to say it, but I'd be surprised if they honor the warranty. I would bet that, unless the guy you bought it from is willing to 'cover' your butt, they will notice the mods and heads.
However, I feel for you and wish you the best with getting it fixed. I'm interested to hear about what they found. I've never heard of anything like what you described.

Well Ford called me today, apparantly the internals of my cats had completely collapsed and left a 10mm hole for exhaust to go through (why he measured it, I don't know). I had called earlier and told them it might be valvetrain related, so he took apart the heads... said everything was fine! Only other issue was that I need new rear brake pads, and 1/4 qt of oil. lol

Maybe when you go pick it up you better work out the detail of your warranty. I highly doubt you have the factory warranty, maybe they set you up with a aftermarket warranty or something, or even a dealership's own warranty. Ford would never warranty an engine that has aftermarket internals/heads, ever, regardless of who did the work.
