o/r midpipes can either be an h-pipe with no cats or an x-pipe with no cats. Its the pipe from your manifolds to your catback exhaust. All you gotta do is unbolt the stock pipe and bolt up the new pipe. They run anywhere from $130 to around $300.
The mil eliminators plug into your o2 sensors on the rear of your car. Just plug the new ones into the old ones. But like "blackbetty" said, if your getting the Diablosport tuner, dont worry about the mil's, the tuner will fix the problem without them.
Ever since I put on my o/r h-pipe, my exhaust smells different all the time. Well it has the same smell everyday, but it doesnt sound like stock exhaust would. I personally like the new smell.

Ahh yeah, I had plans of getting X-pipes put on eventually, but it's not high on the priority list. As soon as I get out of debt I intend to plunge right back into it by getting some long tube headers.

Your 4.6 will definitely smell like gas and spent fumes after you install an O/R pipe. My GT REEKED LIKE A MOTHER EFFER when I swapped to a O/R midpipe.
You won't gain any HP over a catted mid-pipe by going with an O/R mid-pipe.
