Default Won't Start!!! Please HELP!!!

I have an 06 GT. Here's what happened. I put a brand new Optima red top battery in the car yesterday. The car started and i ran several errands. I got home and vaccumed the car out and when i went to pull it in the garage yesterday evening....nothing. It would not start, crank, nothing. I checked all on the connections on the battery....they were all tight. I loaded the stock tune....it cranked up but ran rough (probably because of the JLT CAI). Alright...now we're in business, i thought. So I loaded my custom tune again....nothing....car wouldn't start. Reloaded the stock tune....nothing...wouldn't start. Swapped out the optima for another brand new optima, same results. I have found that by letting the car sit for 20 minutes or so, i can start it on the stock tune. But i cannot start the car with my ProDyno or either Brenspeed tunes. Is my tuner locked? Please tell me that this is not an issue that the car will have to be towed to the dealer and i have to return the intake to stock. I have a shaker also so it really makes it a pain in the ***. HELP!!! Thanks.

be careful loading tunes with a
bad or weak battery, you don't
want to have a failed data
transfer.

i would leave the stock tune in, until
you find out what is causing your battery
to drain. maybe consider the alternator
and have it checked out
