1. You need a tune with the CAI.
2. Throw out the aftermarket TB. They're more trouble than they're worth and provide no gains over the stock TB unless you're aspirated and/or heavily modded internally.

You need to get a tune for both the CAI and the throttlebody. Hope you set the proper voltage on the TB if it is an aftermarket and you resuse your throttle controls or else NUKE is right it's going to be one headache after another, the FORD units come complete and trouble free.
