Been driving in Drive, not Over Drive but still having a terrible vibration when I stop from high speed as the trans down shifts, ones it shifts back down vibration goes away.

I'll bet if you drop the Pan, you'll find metal shavings in it. The A4LD is a small and light duty trans. They sure weren't built to last, especially if you went even a little beyond light duty use. Definitely, go for the stick swap.

A A4LD can be made heavier duty. Never done it just read it.

There is another guy modifed and ran 2 computers to run the heavier duty one.

Now you may say why. Turbo and automatics work good together don't loose boost between shifts and if get up large amount of HP the 2.3 clutch won't hold up. Some have went to 5.0 pattern to get bigger clutch surface.
The other option is c-4 takes a rare bellhousing or 5.0 adapter and custom torque convertor
Me I run a c-4 [rare bellhousing] only 3 speeds not the greatest for daily driver and gas mileage. Mostly wife drives it local so no big deal to me.
Gearvendor overdrive is available for c-4 but pricey.
Now a person on turboford is working on a controller for the later trans to control the 5r55e or so trans. Maurice
