Default AOD to 5 speed question

i was flipping through a mustang mag and i saw a thing about a guy wanting to do an AOD to 5 speed swap and he asked about changing the eec with it. is there a difference between the eec on an aod and a 5 speed car. the reason i ask is because my 1990 gt was orgianly a n AOD but ididnt do the swap , the guy i bought it from did it. and now im curiouse if he switched the eec over to. or if it even matters. and if it does matter how can i tell if it has the right eec?
