Default Melted wire on exhaust

Well, my car started running funny and then would not start. So I started looking things over. I noticed the transmission wires melted to the exhaust. All of them were melted to it. The orange wire was melted all the way under the dash. I have since replaced the wiring harness from under the dash to the transmission. This was as far as it appeared to have melted the wires. Now my problem is this. The car will not start with the key switch and runs like crap when it is running. I have hooked a code reader up to it, but I am unable to pull anything off of it. The light to show the codes is always on. However, when the reader is hooked up it runs decent once started. Does anyone have any idea on what I need to look for or change to get this fixed? The car is an 88 with a 5 speed that has been converted to MAF.
