Listen to Adder, I had this same problem getting mine back in. AllI did was hook the clutch cable back in, have a friend push the clutch pedal down, and I was able to slide the tranny back in place

the bearing has a step on it, you need to get it in till the step, or flush with the crank

+3 or 4ish on the alignment tool. It's such a headache saver.
