a9l vs a9m
the AOD is not an electronicaly controlled trans the AOD-E is and those use the EEC-V. An a9m will work with a manual trans it does however have more initial timing advance so watch out for knock and minor drivability issues like surging and bucking in some cases depending on your mod list.

I just did a comparison between A9L and A9M using BinEditor...
Basically they are the same tune.
There are some very minor differences, but you would never notice them. The A9M is closer to the A9L than the A9P, and many people switching between the A9L and A9P have reported NO CHANGE.
The differences are so minor, that I don't want to take the time to post them.

i've personally ran an a9l and then switched to the a9p because i smoked the a9l welding and noticed little anoyances in how the car drove. it drove a lot smoother with the a9l, if i would be at a light or stopped with the shifter in gear and clutch in it would start to surge and cruising anywhere under 3k with part throttle it would buck, car didnt do that with the a9l. i was running an AFM n-71 cam with twisted wedges and holley intake with 4.30 gears. the cam was very large and did inherently have a few driveablility issues but they were deffinitely exaggerated by the a9p.

Maybe there was other damage that wasn't fixed?
Did you ever swap out the A9P for another A9L to confirm the issues were indeed due to the tune?
btw, it should be noted that the A9P did not CAUSE drivability issues. The fact that the A9P tune was not matched to the hardware on the engine is what caused the drivability issues.

From what I saw, think of the A9L as being the same as the A9M. There's very little in the way of differences.
dudeboy is correct, all issues were corrected after i had a new hi-rev chip burnt for the a9p as the original chip was fryed along with the a9l, BUT, if i was running a cam that didnt require 6700rpm fuel/timing maps then the issues would have continued.
did you fry the ecu or the J3 chip?
