Ok, so it sounds like....you have a tranny from an 89' 5.0 and you want to put it in your 95 5.0. If so then yes i believe you should be fine, but do know you have to get clutch pedals, cable, quadrant which should be part of the pedals, and possibly a different cross member(not sure about what cross member your working with).

From what I have been told because I have a 94 with a auto also ...You have to change the pcm to one from a manual trans because the one you have now will mess you up with the shift points that are programed in it

Oh yea forgot about the pcm and with the input being longer he could just switch bellhousings from the 89'.

Then the shifter is not in the correct spot, he needs to go with buying a 94-95 trans from the get go or change the input shaft on the fox one.

It shouldnt be that far off, I had a 96' v6 tranny in my car with the bellhousing(because of the input shaft deal) from that car, and it fit fine, other than my crossmember had to be modified but...shouldnt be an issue

this is wrong, an auto computer will work with a manual, now put an auto in a 5 speed car; then you will need the auto computer to control the transmission.
both transmissions are the same except the input shaft is longer for the 94/95.
