When I first start my car, it seems to want to die unless you rev it up for a couple minutes, then it seems to be fine. I havent had the car too long so im not sure exactly what the problem is but, my guess is either the alternator or the smog pump. The smog pump makes lots of noise, and sounds like it is going bad. Me and my brother had a early 80s ford fairmont as a beater car and the idle was bad, and as soon as we took the smog pump off it was fine. I doubt its the same with a 94 mustang but, just a guess.

I had a focus that did that, I ended up having to get a new fuel pump

Clean out the Idle air bypass valve, sounds like your cold idle is no good. You can try upping the idle adjustment too...Also check the timing.
