do I have to take the lower intake manifold off? and it looks like theres two things to unscrew from the lower, the tube goes into some kind of adaptor looking thing, do I try and remove the upper or lower part?

The heater tube should be bolted to the lower intake manifold via one nut. One of the lower intake manifold bolts is a stud and this stud is where the tubes are bolted on.

The hoses that connect to the heater core, EGR spacer, and water pump can easily be disconnected.

What adapter? If you are referring to the fitting that is screwed into the lower intake and is right next to the ACT, then you just have to use an open end wrench on it. There should be two hex shaped pieces... the top and biggest hex is part of the heater tube and stays in one position, use this to get a grip of the heater tube with a wrench. The other hex is directly below that and has threads on it. This smaller, lower hex spins around a tube that is connected to the bigger, upper hex. Was that too confusing?

Make a fist using all fingers except your pointer finger, now point at the ground. Use your other hand and enclose that pointer finger like your jerkin off... Imagine your arm/hand with the pointer finger extended as the heater tube. Your other hand which is jerking off your pointer finger is the second hex fitting that holds the tube to the intake manifold. You can spin it around your finger(heater tube).
