Personally, I don't care either way. If you're going to remove them and fill the holes, then I'd also remove the quarter roof trim (vinyl roof) and fill those too. The crome across the base of the C-pillar looks odd (to me) without the vinyl top.
Mine was that way when I bought it...I put the vinyl top back on.
