I had a stock shifter in mine with a C6, I don't think anything special was done with the linkage.
Although some of my parts my have come from a SCJ car as they did come with auto's as well.
It has been 25 years since I had the car and remember how I got it.

I would consider the use of the car. If you are going to be on the highway a lot, then the work to install a TKO with either a .64 or .68 overdrive would be very much worth the trouble, provided its matched with the right rear. I have a 71 "J" code that I will be starting in the near future and so far finding a Toploader has been difficult (without a second mortgage). Actually the more I think about it, the better the TKO sounds. They are several big spline "Torino" trannys out but don't be fooled, the tail shaft is too long for the Mustang and more than likely your gonna hear "yep, they will fit". The ones native to the Mustang should have RUG AZ ot RUG AZ1 on their tag and have the short tail shaft, oh yeh, expect to pay a couple grand for the right tranny. A good ole C6 should be a straight foward install and they have a tough gut. Put a T5 (unless its build to the hilt) and you will see just how quick a tranny can disintegrate. On the 429's fitting, I have seen a 429 in a 65. It was a VERY tight squeeze and I think the towers were altered, but it was in there. One of the biggest considerations you also need to weigh in literally is just that, the weight. These are the heavyweights and its gonna feel like the nose is going to pull you out of the curve. If you do like a straight liner, then your in business.
I know how you feel. As much as I respect the T5 for use in SB Ford conversions, I think with the massive torque of the 460 you'd be trailing transmission parts by the time you got to the end of the block on the first test drive.

I would put a pencil to what you have. On the 429, yep you can make it work, but at what cost. A 429 is a beast, sure, in common form it will shread the tires off any vintage Mustang you put it in. On the flip you will know its up there the first curve you dive into. In order to lighten the load, at the least you will need aluminum heads and intake to even get clost to a good handleing car. In my opinion the 351w with aluminum intake and heads offers one of the best F/R ratios. What will a well built "Winsor" set you back vs the 429? This is the time to pull out the pencil. On the tranny end, I think you are looking at a couple thousand at a minium for either a Toploader or TKO considering the associated cost of the clutch, flywheel, PP, TB, scatter shield (don't cut yourself short), clutch cable etc and so on. Take your time, hasty decisions are most often not the right ones.
what is your goal for the car and what is your goal for hp/tq?
is it a drag car? if so build up the 429.
if its a cruiser, a 351W should give you the hp numbers you are after and will be way easier to put in.
