The top is in good condition, there are no visible leaks. The leaks come in at the bottom of the back glass window and the water pools behind the rear seat on the tarp like material. I used to drive the car eveyday and it was a bigger problem, now I have a truck for the rain and snow, so it is not as much of a problem, I would still love to take care of the problem.
i have the same problem with my 00!! water coming from the bottom corners of the back window and then the water pools behind the rear seat. how do i fix the problem??? because i have been doing the towel thing. should i just get a new top?? how much will that be to get done??

My 00GT leaked back there also. It used to drip into the trunk, & I had water under the spare tire. I just had the entire top replaced with the glass back window for $700 ( I never liked the tan top anyway). When the tech took out the window, he showed me where it was leaking. Its the seam right under the glass. He said that they all leak there after a while, & they really can`t be repaired. Evidently, the water enters the seam, & then comes out the corners onto the well liner. So, I went from this--->

to this-----> I like it sooo much better!

I have the same problem, so I went to a place that I know changes tops.
The owner there said that he would put RTV on my rear window to stop the leak temporary, but eventually I would have to change the top. If its at the edges of the glass at the bottom, just go ahead and change the glass.

I had my windo seperate from the top. I used windsheild adhisive(that **** is like tar) to seal the window back to the canvis. It has held up for a year now without coming apart. I do have a leak like you guys are talkin about. I took the black metal trim off that goes around the back of the top on the outside to see how the top connects to the car. there was a rip in the top and i dumped some water on the top and sure enough thats how it was leaking into the tarp that the top folds down into. Kinda looked like the only way to fix it was with a new top.
