Water on passenger side, rear floorboard.

Water on passenger side, rear floorboard.
I have a 2004 GT convertable, stick shift. For the 2nd time, water is pooling on the floorboard. I have replaced the top, removed the carpet and put flex seal on the places I had read about on another site. It happens during a hard rain. I'm at a loss on what else to do. Any help is greatly appreciated
