Default 2017 GT manual shifting issues

Hey everyone. I bought a 2017 mustang GT PP new about a year and a half ago. Recently ever sense I’ve had it tuned, I have been having issues shifting gears smoothly. The throttle response is way touchier than when it was stock, and I have a pmas tune required cold air intake and just a cat back exhaust system. More noticeably in my shifts from 1-2 and 3-4 the car tends to buck a little when I reapply the gas. It almost feels like when you re-apply the gas while the car is engine braking and you get a slight buck and hesitation before smooth acceleration happens. I don’t want to blame the tune but I almost feel like that’s it. Sometimes it shifts very smooth but for the almost part it seems like I gotta just about dump the clutch and get back on the gas fast between shifts in order for it to be a smooth transition into the next gear. It’s really embarrassing and frustrating when the car seemed perfectly fine when new or before tune. It’s also a mail order tune by a really reputable brand so that’s what has me confused.
