Do 5.4, fit in 99 to 04 Mustang and is it a big thing to do?

Wich 5.4? Anyways yes you can make it fit but It'll be a pain in the @$$. You are better of getting a costum built engine for your car.

the 2000 cobra R was equiped with a 5.4l, so theres no doubt that it will fit in a 99-04

Yes the 5.4 cammer like the cobra R is an easier fit than the 5.4 triton V8. Anyways consider my advice. Unless you are or have someone that is a really good mechanic, have all the tools need it with time to spare and you can getthe engine ecu, trans, and everything else you need for really cheap isn't worthy. I'm sorry but it's almost imposible for me to see it worth your while. And that hoping that you r getting a Ligthning, or lincoln nav engine. Forget about the F-150's.

I read the article on the Cobra R a while back and they mentioned that to get the engine to fit they had make a few modifications. Here is a quote from Motor Trend:

"To shoehorn this howler into the regular Cobra's 4.6-liter/316-horsepower v-8's spot, new engine mounts and lowering crossmember afford an extra 12 millimeters of clearance. But even so, the hood, with its bulging blister, barely closes over the honking, high-flow intake manifold."

with a 2v 5.4L the big thing is you have to run manifolds instead of headers. i have read a few articles on this and its no big deal but there are a few modification needed to make it fit.
