A little later I'm going to look at a 95 GT that has had a 1997 Cobra engine swapped into it. Full exhaust, looks decent. Only problem is that you can't read the computer. When you plug it into a code reader, it says "Error." What would cause this?

I would assume they did not swap the wiring for the OBD port. The 95 has OBD and the reader you are using probably is a OBDII reader. Just a guess on my part

Here are the a few shots of the engine bay. I'm starting to think it's not a Cobra engine.

It is a 4.6L DOHC motor, but it's not out of a Cobra. Wrong intake manifold...

Weird... anyone know what it could be out of?

Those are pretty comparable to the Cobra engine.
It's a 32v 4.6L InTech engine out of a Lincoln Mark VIII...
