Is there a difference in fitment between the 03-04 Cobra and the 99-01? My thought is to install the 03-04 cloth top on my 01.

I'm almost sure all 01-04 mustang tops are the same fitment; but are different than the 99-00. So to answer your real question, it should be yes.
