1st custom tune without CEL? Please help!

I’m new to this forum, greetings from Hungary! (and sorry for my english I’m not a native speaker) Hopefully you you can answer my SCT X4 related questions thanks for reading the post!
I have a 2007 GT I bought in Germany 3 years ago. The car has some minor modifications :
- Ford Performance M-9424-463V Intake Manifold
- Ford Performance M-9926-3V 62mm Throttle Body
- Ford Performance M-9603-M463 Cold Air Intake kit
I got an SCT X3 tuner with the car but but it turned out later the device is completly dead. (blue screen and SCT was not able to fix it remotely) I lost my stock tune as well.
I don’t know what tune I have currently on the car but I assume the previous owner just loaded the „maximum settings” stock tune from SCT X3...
The car runs fine generally but somethimes I feel a subtle „intermission” only for a millisecond in 4th gears at ~ 5.000rpm
Now I bought a brand new X4 tuner and I’m considering to buy a custom tune from a 3rd party company like Steeda.
They will email me the file what I should upload to X4 and re-flash the car.
It will save my current tune as „stock” tune, correct?
My concern is - I attached a simple OBDII reader to the car and the „I/M Readiness” show EVAP, CAT, OS2 and HRT tests failed? (red X)
I have no check engine light at all currently. Does it mean these sensors/systems haven been turned off?
(I got a CEL because of OS2 sensor in the past when we didn’t connect the sensor properly. After we fixed the problem and cancelled the code it never came back again. The same with EVAP when I had a very small leak)
I really don’t want to have any check engine lights after the new custom tune has been loaded so please help me to understand how it works J
Are these settings (EVAP, CAT, OS2 and HRT) part of the actual tune?
If YES – should ask the seller to turn them off before sending the custom tune?
If NOT – should I turn them off with the tuner one by one? Should it work this way?
Sorry for the long story but this DIY tuning has absolutely no tradition here...
Are there other potential risks in the process?
I’m open for all suggestions, ideas,tips etc... Thank you!
