Default 4.6 crank questions

Ok we have a 99 manual gt mustang making some noises and cant quite figure out what is exactly wrong. We have come across a 98' grand marquis with 60k miles. We were told by a guy that since the car was a automatic that the crankshafts are different. Is this true? I was under the impression it was all the same cept for the addition of a pilot bushing and a flywheel for a manual setup.
Since also this mustang is a PI motor everything should swap correct? Any accessorie placement issues between the two? Heads and everything swap as well correct? We plan on using this shortblock in the 99. Thanks for any info.

Yes, you can swap all your stuff over. I dunno about accessory locations, I'd just swap your accessories and front cover and It shouldn't be a problem.
