Default Open Holes in AFR Heads

Way to go rookie... Just discovered that my new AFR 185 heads have what I think are thermactor ports on both sides of each head. I was running the car with three out of the four ports unplugged and blowing exhaust into the engine bay. Having these open made a horrible sound like noisy roller rockers but I now know it was just the valves closing becuase when I put my fingers over the ports the "noisy rocker" sound disappeared.

Just wanted to share this with other rookies that don't know any better, like me...

Quick question, will plugging up these ports cause the engine to run better or give any other noticable performance effects? It's raining in Oregon and the Stang doesn't play when the roads are wet...
