I wouldn't worry about either of the mods that you listed - they won't make any difference in the way the break-in progresses (unless they tease you into driving it harder than you might without them). The CAI might lengthen the time it takes to get the car warmed up by a few seconds to maybe a minute in cold weather, but that's about it.
Actually, if you're seriously considering gears it might be worth doing that while the rest of the car is still breaking in - breaking in a new ring & pinion itself can take anywhere from a little over 50 miles to a few hundred miles. A set of 3.73's that I installed in one car took over 300 miles in five or six easy driving spells and full cooldownsbefore the pumpkin temperature dropped back from "too hot to touch" to "still pretty warm".
