Default Cutting Out At Low RPM

I just put a new motor in my 2000 GT, I also added SLP Longtubes and O/R X pipe, the car ran pretty bad at first which I s understandable, then it picked up and started running better, now if it sits overnight it has trouble getting up and going, it's almost like it has the choke turned on, then it picks up as I get down the road, but the thing that troubles me the most is that when I’m going down the road in at a low RPM ( foot on the gas to maintain speed) the car shutter and cuts out, if I push the throttle down it does fine, it only does it when I am barley pushing the throttle. I was thinking maybe a clogged filter or injector, maybe my mass air or I thought it might have something to do with the cats being gone and the car throwing a code, any ideas?

I JUST HAD A SMILER PROBLEM WITH MINE AND IT ENDED OUT BEING THE MAS
