Clutch kit break in? Gutting Stock H?

Clutch kit break in? Gutting Stock H?
My 03 Mach 1 , has a brand new Clutch kit( says the prevous owner). New Throw out bearing, new pilot bearing, new clutch etc. I notice when I push the clutch in I hear like a squeek or a moving grinding sound, Took it to my buddys shop and he said It is the clutch break in, Is this common? I know its not a throw out bearing sound. And also tomrrow I am putting in lowering springs, and I have a stock H with cats, and got the idea to just gut the cats and put it on. how will it sound? easy to gut? thanks..
