Default Need some help

Okay I have a 1998 gt 4.6l sohc and long story longer water got sucked down into my motor through the air filter in the fender so I left it overnight where it was came back next day took the spark plugs out and turned it over let the water shoot out put spark plugs back in and try to start it and It turned over but had a loud thump so I didn’t try it again and let it sit a couple hours came back try to start it again and it started but had a loud tap not necessarily knock just a tap so I figured I bent a valve so I had to trailer it home took the motor out tore it down and the valves look OK but on cylinder 7 & 8 The Pistons are both at the bottom of the cylinder in the same position and on the other side they’re like they’re supposed to be so I was just wondering is it possible that I haven’t bent or broken rod or Is that normal sometimes for them to be like that? I didn’t think they were but figured I’d ask some people with more knowledge on it before I did anything else.
