well 03/04 cobras are an outstanding car, you will have your hands well full without a supercharger. You want a drag car, you need drag suspension, defiantly gears probably3.73 with a roots style supercharger, 4.10 with centri style supercharger, and really good tires

The CAI is near-useless without a custom tune. 3-5 RWHP w/o a tune; 20-25 RWHP with a good custom tune.
Yes, the stock engine can handle being SC'd quite well. The unofficial number is about 450 RWHP before you need to think about upgrading engine components. You'll need some suspension mods to help put that power down. I needed new rubber just to handle the CAI & tune.

03/04 comparison because one showed me up quite handily the other day. So custom tune being like a diablo sport tuner or going to a shop? Is ford racing my friend for most performance upgrades (like the gears) or am I better off with different brands? I'm not horribly concerned with cost (within reason) since I'm trying to get a feel for cost too.
