I ordered the Pioneer 6300 today from Amazon. The stereo, harness, dash kit, and PAC unit was a total of $237.

Red, that's the same harness I ordered. I've read previous threads of Mustangs from all different years (05-09) that needed the PAC unit. I just went for it. Don't want to be halfway through the job and have a missing piece. Is it possibly that the Shaker 1000 doesn't require the PAC, but Shaker 500 does?

No. The only difference between the shakers (500/1000 from 05-07) are 2 boxed 10' subs, the wiring for it, and another stock amp.

The 05-07's don't really need the PAC unit. But it will make it easier regardless, and provide the VSS connection if GPS is involved.

Is the wiring all just plug and play if you don't use the PAC piece?

on 08+ you need to run an ignition line from fuse box to the radio and add a 5volt regulator for the turn on wire. to someone good with wiring its easy considering the savings

Plug and play? No. Which was my gist. You will still as stated by pentavolvo need to use a 5v regulator, or a 1-1.5k ohm resistor to bring the turn-on voltage down to 5v for the factory amp(s).

The 08-09's are hit or miss, my 08 still has/had the 12v delayed accessory line still run to the factory harness. Many do not, as they changed the shaker units to use the CAN-BUS for signaling, and stopped running that line to the harness. And the antenna connector changed for late production year 07's onward, using a GM connector rather than the normal motorola, which then requires an adapter.

Your 05 would just need the 1k ohm resistor or 5v regulator wired off the 12v remote line from the head-unit. You have the standard motorola antenna connector, and the 12v delayed accessory line run to the harness, so using the stickied walk-through in this section you would be golden, should you wish to return the PAC unit.
