The one suggestions I can give is to start with a Rod & Custom, Heidts, or similar suspension set up. Not only will it open up the engine bay but it will reconfigure and modernize your entire front end. With only notching the shock towers it will be a tight fit. Here is someone who can tell you all about the do's and don'ts of doing the install.

i have 03 cobra front suspension parts that i wanted to use (i think dvs used 2000 cobra parts on mib) but not really sure how things were mocked up or what the real benefits would be. i figured the notching was a given but havent seen many use the stock suspension too. since i have the parts in hand, this would be the most efficient thing for me at this point.

Unless you just want to be different, I'd recommend the M2 conversion. You can buy the kit for $2000 or less and it's a no-brainer, and it works. Trying to use the Cobra suspension will involve a lot of engineering and probably not save any money. I'd sell your Cobra stuff (brakes, etc.) and apply that money to a Rod/Custom, TCI, or Heidts.
