Default Same Heads?

are the cylinder heads of a 1999 4.6 mustang the same as the 1997 4.6 mustang?

No, if it is a GT then the 99 has the PI heads which flow way better than the 97 with the non-PI heads.
If it is a Cobra than the 97 has the intake runner control, it is basicly a set of vacuum operated throttle plates that that shut off 1 of the intake ports on each cylinder at low throttle to produce more low end torque. The 99's didn't have those
