Are the Gt takeoff Brakes a really big difference from the V6 brakes?
well with more power there have to stop better
I think their front calipurs are the same, just mounted different for the bigger rotor. All the bigger rotor does is dissapate heat slightly better and thus prevent brake fade slightly more. The only way GT brake setup would be much better is if the calipurs had more pistons.

I'm pretty certain that v6 owners are still more busy trying to figure out how to make their car 'go' rather than how to make it 'stop'. Check in the 4.6l section for brakes.

I need to find out how to stop better, I have to use the whole length of the track to slow down.

Get a 'shute. The best brakes I know of are Brembos. I don't know if they make 'em for Mustangs though.

Correct, but they're grabbing the larger rotor farther from the hub, so there is a mechanical advantage in stopping power. (think of it this way, is it easier to start an object turning by gripping it nearer the hub or the outer rim? Stopping is the same. Braking force applied farther from the center of rotation is more effective.)

Can anyone tell me if you need extra clearance for the GT calipers from the V6 ones? Curious where I have aftermarket rims if I should be worried about clearance issues. Thanks

Yes, you do. The GT brakes require a minimum 17" wheel, and even a few aftermarket 17's have clearence issues

The rim I'm using is an MSR Style 047, 42mm offset, 17x7.5... do you figure I'd have issues? Thanks
